Curiously enough, raising the shutters will not prevent them malfunctioning and allowing zombies in. Overall, I would rate scenario B as tougher than Scenario A, hence me urging you to leave both the machine-gun and the side pack from that play-through. To obtain the Machine-gun Clip at 1:51:28, you need to register your fingerprints with the other character in Scenario A. Contrary to popular belief, Using two handed weapons will not lower your ranking, Only using weapons with unlimited ammo will (Like the Rocket launcher you should have hopefully gotten had you followed my previous guide ^.^).
