In 2013 i have written a 60 page tutorial how to assemble a mitochondrial genome using low coverage 454 data (100.000 reads). However, technology advances, and much more sequences become available. In this small "update" I show the process of assembling HiSeq NGS data downloaded from the SRA archive with Geneious 8. I's my first time using PE illumana data in Geneious so please forgive me some mistakes. I wanted to show the whole process from the beginneng to the finished genome, to show problems with the "454 blast against a reference genome" and show how issues can be solved and alternative strategies be developed.
